Try setting your 'Fullscreen=0' to 'Fullscreen=1'. I removed 'EnableWindowedMode=1' and now it's fullscreen but the saves are gone. The game did this once before, when I disabled sound (my first save being the only save) but as soon as I activated it again my old saves came back. What about windows 8? that's what I have. Windows 7 seems to do it for you, but you can give it a shot anyway. ***This is only needed to be done if you have multi-core CPUs (which is almost everyone) and if you don't run on Windows 7.

Exit out and go back to the game to see if this works. Click on 'Set Affinity', then select only one of your CPUs.
